Our pipeline supports multiple analytical strategies, including alignment-based (HISAT2, STAR) and alignment-free (Salmon) approaches, followed by transcript reconstruction (StringTie) or count-based quantification (HTSeq). Differential expression is performed using industry-standard statistical frameworks such as DESeq2 and Ballgown, enabling reliable identification of significantly upregulated and downregulated genes.
